Improving cross-study prediction through addon batch effect adjustment or addon normalization

چکیده
Motivation To date most medical tests derived by applying classification methods to high-dimensional molecular data are hardly used in clinical practice. This is partly because the prediction error resulting when applying them to external data is usually much higher than internal error as evaluated through within-study validation procedures. We suggest the use of addon normalization and addon batch effect removal techniques in this context to reduce systematic differences between external data and the original dataset with the aim to improve prediction performance. Results We evaluate the impact of addon normalization and seven batch effect removal methods on cross-study prediction performance for several common classifiers using a large collection of microarray gene expression datasets, showing that some of these techniques reduce prediction error. Availability and Implementation All investigated addon methods are implemented in our R package bapred. Contact [email protected]. Supplementary information Supplementary data are available at Bioinformatics online.

Quantifying the web browser ecosystem
Contrary to the assumption that web browsers are designed to support the user, an examination of a 900,000 distinct PCs shows that web browsers comprise a complex ecosystem with millions of addons collaborating and competing with each other. It is possible for addons to "sneak in" through third party installations or to get "kicked out" by their competitors without user involvement. This study ...
متن کاملCognitive Systems Engineering Educational Software (CSEES): Educational Software Addressing Quantitativ Models of Performance
There is a lack of educational technology to support cognitive systems engineering topics such as models of human performance in dynamic environments. This paper describes the Cognitive Systems Engineering Educational Software (CSEES) system, an integrated toolset designed to facilitate curricula related to human judgment and decision-making performance modeling and evaluation. CSEES provides s...
متن کاملRatio adjustment and calibration scheme for gene-wise normalization to enhance microarray inter-study prediction
MOTIVATION Reproducibility analyses of biologically relevant microarray studies have mostly focused on overlap of detected biomarkers or correlation of differential expression evidences across studies. For clinical utility, direct inter-study prediction (i.e. to establish a prediction model in one study and apply to another) for disease diagnosis or prognosis prediction is more important. Norma...
متن کاملNEW MEDICINES ON THE MARKET Produced by the UK Medicines Information Pharmacists Group MONTELUKAST USE IN CHILDREN AGED
• Montelukast is an oral leukotriene receptor antagonist. It has had a UK licence since 1998 as addon therapy for the treatment of patients, 6 years or older, with mild to moderate asthma inadequately controlled on ‘as required’ short-acting β-agonists and inhaled corticosteroids. It is also licensed for prophylaxis of asthma in which the predominant component is exercise-induced bronchoconstri...
متن کاملxgrid and R: Parallel Distributed Processing Using Heterogeneous Groups of Apple Computers
The Apple Xgrid system provides access to groups (or grids) of computers that can be used to facilitate parallel processing. We describe the xgrid package which facilitates access to this system to undertake independent simulations or other long-running jobs that can be divided into replicate runs within R. Detailed examples are provided to demonstrate the interface, along with results from a s...
